Odd, selective behavior.
Random windows not skinned properly

Well, I installed WB5 a few days ago, and it worked great. I had some issues with WindowFX, and had to uninstall it, but I was quite satisfied.
I just upgraded to the latest build of WB6, and the first thing I notice when I start using my computer normally is that one of the three Firefox windows I have open, is not skinned correctly.
When I have it selected, the entire title bar, and the borders along the sides are completely transparent, and when it is not selected, it shows the title bar (still no border) as the classic windows theme.
It does the same for Guild Wars. I am linking a screen shot of what I am talking about here. Just look at the title bar and sides. I could not get a shot of it with it transparent, since Guild Wars handles the print screen button on its own.
Anyone have any ideas? Or should I just revert to WB5?
Specs follow:
WindowBlinds version : WindowBlinds 6 (6.0 (beta build 21 x86))
WindowBlinds is installed correctly on this PC
WindowBlinds appears to be activated on this PC
