Yes the personality is responsible for the AIs texts. One of my custom races in my all custom universetold me that the yor had stolen their worlds... Also the text you see when starting a game is the same as the one of the original civ.
uhm, when you gave the ships to them, have they been near the akillians planet. It sounds like the ships are out of the akillians range.
Doesn't matter if their still installed. If you re-install windows you have to reinstall the games as well. Just reinstall them in the same place as before, because otherwise they're just wasting space.

Don't have any problem with the speed-reduction, since the fastest ships I built only reached a speed of 15. I'm only playing gigantic maps and it may take some time for my speed 10 traders to reach their destiniy but well that's one of the reasons I'm playing gigantic. So I probably couldn't care less about a speed reduction.
